Which 2 should I start?

Marion Barber you should probably sit. Minnesota has yet to give up a rushing TD and ranks #1 against the rush. Barber also has not scored a TD in the last 3 games. Adrian Peterson is a must start every week until he gives us a reason not to. He leads the NFL in rushing. How can you sit him? Reggie Bush will be solid against a porous Atlanta defense. And like you stated MJD has ripped off over 100 yards a game the last 2 games against Indi and is starting to come on. I would start MJD and Peterson. I pick MJD over bush simply because the Jags are going to want to rush more to keep the ball away from Indi and MJD is just too good against the Colts.
